Mary, Queen of Scots, was a viable alternative candidate for the throne and had a direct claim, as Henry’s
great-niece. She was also a Catholic.
Why was Elizabeth not seen as legitimate by many Catholics? (parentage)
Henry VIII’s marriage to Anne Boleyn (Elizabeth’s mother) was not seen as official. In an act of Parliament, Henry VIII had previously declared Elizabeth illegitimate and this act had never been repealed, which gave her opponents grounds to challenge her claim to the throne.

When Elizabeth became queen, the crown was in a huge amount of debt due to a war with France which amounted to £300,000 , which made it difficult for Elizabeth to raise an army or manage state affairs.

There was religious unrest in England in 1558 and Elizabeth needed to work out a religious settlement that would satisfy Catholics and Protestants.

23rd january 1558- war ended with franc in “Siege of Calais”, where France captured Calais which was England’s last peace of European land. MQoS was engaged to French King Francis II meaning they both now posed a threat

Mary I had been married to King of Spain Felipe II. Spain had been at war with France for 65 over land in italy.
1557- England began supporting Spain
1559- this treaty ended the war
