- Germline gene usage: how germlines interact with different pathogens and how this is selected for.
- Clonal diversity: how many unique BCRs and TCRs are in a repertoire
- Clonotyping: establishing sequence homology thresholds, assuming receptor sequences are diverse enough that multiple occurrences implies a clonal relationship.
