Likely originated from when men in armor raised their hand to lift their visor.

Merchant ships “salute” Navy ships by dipping their ensigns. When passing, the merchant ship will lower their ensign to half mast. The Navy ship will lower the ensign for a few seconds and raises it, after which the merchant ship will raise their ensign.

Back in the day it took upwards of 20 minutes to load cannons so the ship that fired a gun salute was making themselves vulnerable, therefore it is given as a friendly gesture to allied ships.
