How can we protect the agitators while we are shutting down/starting up?

Ensure the paddles are submerged by checking tank levels. Without being completely submerged, the lack of resistance on the upper paddles would result in vibrations and damage the bearings and shaft, potentially even the motor.

What pump needs to be running in order to heat up 12 reactor?
