What is common for all preparations of RNA for seq?
A
DNase treatment and library prep.
Do this by priming for cDNA and making this, ligate adapters and PCR amplify.

A
So that seq depth/length does not impact DE analysis

A
Count number of reads for each isoform

Identify clusters of up/downregulated
