Hypothesis Free.. Search for SNPs across entire genome, across various allele frequencies for different control groups
Have to test HUGE numbers. At least 1000 cases and 1000 controls
It is self contained, controlls for ethnicity
Good for common “complex” diseases (diabetes, CAD)

Two flaws in Gene-by-gene case control design

Have to include all test for correction, even those that have not been published
IMpossible to control for ethnicity. Because even in Homologous groups there has been some migration
>96% have a false positive result becasue of reporting bias
