There is a machloket amongst the Rabbis whether Rosh Hashanah is one long day or two separate days. if it is one long day, then we do not need to say Shehechiyanu, and if it is 2 days, then we do. To resolve the conflict, we say the Shehechiyanu on the new fruit and have the day in mind.
