What is the classification of protists based on?

For ex. Ciliates- have cilia
Flagellates- flagella
Ampicomplexans- no locomotory organs

Ectoplasm: clear outer layer involved in locomotion, feeding, and protection
Endoplasm: granular inner region housing the nucleus, mitochondria, and food and contractile vacuoles
